you need to fill the entire lake with another block/item until all water sources are replaced.
then remove the placed blocks and it will be empty.

natural lakes are entirely made of water sources, so it takes time to clear them.
playermade lakes usually have water sources only in the surface (top layer), so they can be removed faster.

I usually do this with papyrus/sugar.

Side view (W = water, P = papyrus/sugar)

Code: Select all
|WWWWWWWWWW|        |PWWWWWWWWW|        |PPWWWWWWWW|        | PWWWWWWWW|
|WWWWWWWWWW|   ->   |PWWWWWWWWW|   ->   |PPWWWWWWWW|   ->   | PWWWWWWWW|
|WWWWWWWWWW|        |PWWWWWWWWW|        |PPWWWWWWWW|        | PWWWWWWWW|
 ‾‾‾‾‾‾‾‾‾‾          ‾‾‾‾‾‾‾‾‾‾          ‾‾‾‾‾‾‾‾‾‾          ‾‾‾‾‾‾‾‾‾‾

| PPWWWWWWW|        |  PWWWWWWW|        |  PPWWWWWW|
| PPWWWWWWW|   ->   |  PWWWWWWW|   ->   |  PPWWWWWW|   ->   ...
| PPWWWWWWW|        |  PWWWWWWW|        |  PPWWWWWW|
 ‾‾‾‾‾‾‾‾‾‾          ‾‾‾‾‾‾‾‾‾‾          ‾‾‾‾‾‾‾‾‾‾

Simply remove the lowest node and all other nodes are destroyed, too. This is faster than placing and removing sand or dirt.

you might want to try using WorldEdit to replace the water nodes in an area with air
or try one of the sponge mods such as
mysponge or sponge
